Erhöhung der Duplex Stabilität
 

Viele molekularbiologische Methoden beruhen auf der Hybridisierung zwischen komplementären DNA-Strängen. Diese Hybridisierung basiert wesentlich auf der Watson-Crick-Paarung der jeweiligen Nucleobasen, die auch die Spezifität der Bindung bestimmt. Neben den hierbei ausgebildeten Wasserstoff-Brücken-Bindungen tragen aber auch Stacking-Effekte zwischen den benachbarten Basenpaaren (hydrophobe und elektrostatische Wechselwirkungen) zur Affinität und Stabilität der gebildeten Doppelhelix bei. 

Die Duplex-Stabilität hängt wesentlich von der Länge und dem GC-Gehalt der Sequenz ab. Insbesondere bei kurzen Oligonucleotiden ist die Duplex-Stabilität oft gering und die damit verbundene Schmelztemperatur Tm niedrig, sodass Affinität und Bindungsstärke nicht mehr ausreichen, um stringente Bedingungen zu erreichen und spezifische Bindungen zu gewährleisten. Durch die Einführung von modifizierten Basen kann die Duplex-Stabilität erhöht und damit eine verbesserte Hybridisierung erzielt werden.

Die angegebene Erhöhung der Schmelztemperatur ΔTm ist jeweils als Richtwert zu verstehen, da sie auch von der Sequenzumgebung mit beeinflusst wird und daher variieren kann.
 

Minor Groove Binder

Minor Groove Binder (MGB)

 

MGB-modifizierte Oligonucleotide besitzen eine erhöhte Schmelztemperatur (Tm) und Spezifität und können äußerst stabile Duplexe mit komplementären DNA-Sequenzen bilden. Hierbei wird die Schmelztemperatur Tm der modifizierten Oligos stark von der Basenzusammensetzung beeinflusst.
Bei der Bindung der Sonde an die Zielsequenz binden Minor Groove Binder (MGB) an die kleine Furche der DNA. Die sichelförmige Gestalt der MGB CDPI3 (Dihydropyrroloindolecarboxylate Tripeptide CDPI3) erlaubt eine exakte räumliche Anpassung an die gekrümmte Struktur der kleinen Furche und ermöglicht damit eine Einlagerung zwischen die Zucker-Phosphat-Ketten des DNA-Rückgrats. Diese isohelikale Konformation wird dabei vor allem mittels wirkender Van-der-Waals Kräfte und hydrophober Wechselwirkungen stabilisiert.
Auf diese Weise kann eine hohe Stabilität des doppelsträngigen Moleküls erzielt werden, sodass auch sehr kurze DNA-Sonden äußerst effizient an die Target-DNA hybridisieren können. 



Abbildung 1 zeigt die Schmelzkurvenanalyse eines MGB CDPI3-modifizierten und eines unmodifizierten Oligos. Der Analyse wurde in Phosphatpuffer bei einem pH-Wert von 7.4 durchgeführt. Die Natrium-Konzentration betrug 30 mM; die eingesetzte Konzentration der DNA-Einzelstränge lag bei ca. 1,3 µM. Der Wendepunkt der Schmelzkurve gibt jeweils die Schmelztemperatur Tm des Oligos an. 
Die blaue Kurve stellt ein unmodifiziertes EUB338-Oligo dar: 5´-gctgcctcccgtaggagt-3´. Der Schmelzpunkt liegt hier bei ca. 55°C. 
Die grüne Kurve zeigt die Schmelzkurve eines MGB CDPI3-modifizierten Oligos. Das EUB-Oligo wurde am 3´-Ende mit einer MGB CDPI3-Modifikation markiert: 5´-gctgcctcccgtaggagt-MGB CDPI3. Der hier ermittelte Schmelzpunkt liegt bei ca. 65°C. 
Im direkten Vergleich der beiden Oligonucleotide kann unter den hier gewählten Bedingungen ein Anstieg der Schmelztemperatur um ca. 10°C festgestellt werden.

C-5 Propynyl-Desoxycytidin und C-5 Propynyl-Desoxyuridin

 

C5-Propynyl-Derivate der Pyrimidinbasen stabilisieren die Doppelhelix durch Stacking-Interaktionen und hydrophobe Wechselwirkungen. Die Substitution von dC durch C5-Propynyl-dC erhöht den Tm um ca. 2,8° C pro Modifikation, die Substitution von dT durch C5-Propynyl-dU um ca. 1,7° C.

2-Aminoethyl-Phenoxazin-Desoxycytidin (AP-dC, G-Clamp)

 

2-Aminoethyl-Phenoxazin-Desoxycytidin (AP-dC) ist ein Analogon des Cytidins. Es kann mit Guanosin spezifisch paaren, über die erweiterte Ringstruktur aber vier Wasserstoff-Brücken mit diesem ausbilden. Hierdurch wird die Schmelztemperatur um etwa 7° bis 21° C pro Modifikation erhöht. Die tatsächliche Änderung des Tm wird von den benachbarten Basen stark beeinflußt und ist daher sequenzabhängig.

5-Methyl-Desoxycytidin

 

5-Me-Pyridine erhöhen die Duplex-Stabilität durch verbesserte Stacking-Interaktionen. Auch in Triplex-Helices wird durch die 5-Me-dC Substitution die Schmelztemperatur deutlich erhöht. Pro Modifikation erhöht sich der Tm um etwa 1,3° C. Bei mehreren Modifikationen im Oligo ist die Tm-Änderung auch für eine größere Anzahl von Substitutionen additiv.

Das Adenosin-Analogon 2-Amino-Desoxyadenosin paart spezifisch mit Thymidin. Die zusätzliche Aminogruppe an der Position 2 des Adenosins ermöglicht die Ausbildung einer weiteren Wasserstoff-Brücken-Bindung. Hierdurch wird die Schmelztemperatur um etwa 3° C pro Modifikation erhöht.

Stilben- und Pyrene-Kappe

Trimethoxystilben und Pyrene

 

Die 5‘-Trimethoxystilben- bzw. 5‘-Pyrene-Kappe kann sich planar über dem terminalen Basenpaar anlagern. Hierdurch wird die Schmelztemperatur für kurze Duplexe um etwa 10° C erhöht. Da die Anlagerung nur bei korrekter Watson-Crick-Paarung des vorherigen Basenpaares möglich ist, wird gleichzeitig eine verbesserte Diskriminierung von Fehlpaarungen am 5‘-Ende des Oligos erreicht.
